I'm not sure I'm seeing what the issue is here exactly, can you be more specific?

With a bit of wiggling I managed to get all of the gears back (although 3rd and 5th weren't quite as tight as they used to be), but between that and putting the clutch slave/battery back on I lost 3rd and 4th again and the car started still in gear 🤔
 
Taken the selector box off and had another look, all looks ok to me?

Bit of a further update: I've tried starting the car with the cables and selector off, and even with the selector off it's still in gear (although the top where the selector goes on still appears to be neutral)
 
Still shows a bulge in the same place that will make it difficult to change gear

If it’s grease it needs wiping away before photographing

We can only work with the information as given

You should be able to slide these with a large screwdriver

Two go left and right
One only goes left
One only goes right

Original gearbox or came with the new engine

If you can’t find neutral while trying to push the car and sliding the selectors, Your not going to get anywhere
 
Took a few photos just to be certain, hope this can clear it up. It looks the same in those pics as the working one to me but probably something I'm missing!

The gear selector box we spoke about earlier has a verrry tiny nick on the winged nylon bit but this was the working original so I'd be surprised if it was that?

Took a photo of the selectors in various positions correlating to each of the gears (i believe), apologies for the lens flare on some of them, if you want any other/better pics let me know

Yes that’s each gear
No nothing jumps out at me

If you try pushing the car while sliding the levers you should fine one which is jammed/stiff
 
None of them seem jammed/stiff to me, they're all moving okay.

Dunno if this would help but here's a vid of the car with the wheels off the ground and in 'neutral'
