Have they been balanced? Or take it back off and check the brake discs are still nice and secure. Should be no movement in them at all. If they are aftermarket wheels they may need spigot rings, wobbly bolts to fit properly

This will cause the pedal to pulse. Take off the wheel and the disc. Clean the disc faces and reassemble. Ideally fit new disc retaining bolts but they are not essential.
