The most common causes of the code P0101 are:
Dirty, obstructed or faulty mass air flow sensor (MAF)
Cracked, ripped or disconnected intake boot (snorkel)
Vacuum leaks (from stuck open PCV valve, leaking intake gaskets, etc.)
Clogged up or improperly installed air filter
The mass air flow sensor element contaminated by excess oil from an oil-soaked air filter
Clogged-up catalytic converter or restricted exhaust

Other possible causes include:
Dirty throttle body
Bad or dirty manifold absolute pressure sensor (MAP)
Electrical problems with the MAF sensor connector or wiring
Stuck open EGR valve
Incorrect valve timing
faulty engine computer (ECM)

Seeing as you've already had an egr code, start there.

Just a small list then! Haha!!
I'll check around the airbox as I had that removed when I was messing with the Wastegate actuator. Will check the MAP sensor too as the old one was filthy when I changed it.
Any way of checking/ruling out the EGR without having it removed?

I've never in all my years stuffed from a knackered MAF!

Usually it's either a leak after the MAF, so the engine is drawning in unmetered air from somewhere behind the MAF.
Or
The connector to the MAF, it seems it's common for people to grip the wires and pull them to unplug the connector, this often damages the wiring inside the connector.

Check you've fitted all the pipe work back correctly, especially the crank breather pipe that'll be fitted inbetween the MAF and turbo somewhere.

Carefully check the connector to the MAF, that you haven't pulled a wire out of the connectors body.

Usually, basic scan tools will let you log the air intake, both volume and pressure.
Worth checking they are reading something with the engine running and they respond when the rpm is increased.
This would likely indicate the problem is elsewhere and not either sensors.

There's not much you can do with a EGR except remove it and check it's clear (which it won't be)
A valve that is jammed or failed open often causes the car to start badly, due to it choking on it's own gas.
Sometimes a shape tap to the valve with a plastic/copper mallet can get it to close if it's ****e that jammed it, but it's often a sign it needs replacing.

Not had much of a chance to have a look at anything yet. Everything seems to be running sweet at the minute. Got a couple of hours set aside tomorrow for some tinkering.
Regarding the EGR, It doesn't ever rough idle. It takes a little longer to start on a cold morning which I'd expect of any car. I do get a fair bit of smoke when it first starts though, this is only for a second though and stops as soon as it Idles.
I'm not going to attempt any sort of maintenance on it myself. It's buried well enough away for me to take it to someone to sort out.
