I put a recondition engine into a Doblo 1.3 Multijet 2015. It is running badly. I thought it may be an injector issue. I scanned it with MES and it shows no faults.

I am now concerned that the timing chain wasn't correctly aligned. Is there any way of checking the timing alignment, without removing the timing chain cover? I need to eliminate this as an issue.

Does anyone know if the MES would detect a timing chain misalignment?

Any suggestions would be appreciated.

Suspect if mechanical issue MES may not show it.
If you have the timing tools and can lock flywheel and can locks through holes in cover that should be correct.
No spitting from around injectors as that was common on earlier ones?
Apart from that MES may show injector values in %s .
 
How badly is "badly"?
Did you transfer your injectors or use the ones which were in the engine? Injectors which have the wrong values in the ECU can cause rough running, although personally I've only seen higher fuel consumption and rougher idle as symptoms.

I used the original injectors. It's very hard to start, sounds like it's only running two injectors. I cleaned the nozzles, put in new washers, checked the spray pattern, all seemed good.
I'm puzzled as to why if it is a fault with the injectors there are no codes present. I scanned with an Autel as well as MES.

Might highlight which cylinders to concentrate on.. 🤔

Thanks for replying, looking into getting the timing tools.
If the two cylinders misfiring clear when warmed up I would check heater plugs.
If they don't clear I would do a compression test.
As @varesecrazy mentions about manifolds getting hot to pinpoint cylinder, also if you have access to a laser temp gauge that you shine on each exhaust port to locate which cylinders are not pulling their weight.
