If i take the battery out to charge it overnight as it is as flat as a pancake and put it back in in the morning will this effect the ecu or setting on the car ?
 
the ecu will reset and will need to relearn - will use more petrol whilst learning but maybe a little more potent!

Stu you are partly right.
If you take out the battery and put it back in, the reset of the ECU will take place ONLY if you start the car after putting the battery in and let it idle for 5 mins with no reving or moving of the car and after the 5 mins or more is up, shut down the engine. If you start the car and start driving, all stays the same.

The 5 min is for the cycle of readjusting to factory position.
