I would disconnect the linkage at the transmission and see if you can manually shift into all gears at the transmission. If so, then the linkage is out of adjustment. If not, then possible internal problem with the transmission.

Thanks I tested the box manually on the bench before I put in and I could get all gears selected. Does anyone know the setup procedure for aligning correctly.
I wasnt sure whch was reverse when on the bench but I obviously know now, Ive heard you put it in reverse and then adjust the selector cover to match?
 
If the gear lever box components are OK along with the engine/gearbox mounts and the flexible coupling OK with the correct bolts etc then in nuetral the gear lever should be in the vertical position set by the two hex head bolts on the side of the tunnel. How many miles did you try as I fitted a rebuilt box last year and it was awful untill I did 10-15 miles and the oil got round into all the right places?
 
Attached is the factory manual method. I have also heard of the reverse gear method that you mentioned. You might try something similar to this by putting the transmission in third gear, then putting the gear lever into the third gear position and adjust the shifter box so the linkage bolt lines up.

Check to make sure that the lever is not hitting anything when you put it into the third gear position.

Had the same probem when I converted mine and adjusting the stick at the tunnel done the trick but it does'nt take much and I still have alittle tweeking todo!
 
it finally got warm enough to venture back to the garage
I adjusted the tunnel nuts fully forward and could select 3rd when stationary but on test run no joy
Looking at the tunnel cut out and the inner tunnel guide it looked to me like it wasnt allowing the stick over quite enough
I belted the inner guide a few times to ensure it was sitting straight down and filed a little of the tunnel guide at 3rd position and hey presto it now selects all gears
this was only the difference of about 2mm but it stopped selection
Im thinking this can happen when the gearbox is changed it wouldnt take much to move it slightly
Anyone else had this problem and does my fix sound plausible?
