I swapped the original engine due to bad head gasket, it’s a 1.2 16v out of a mk2b. It’s the same wiring loom that was on the engine I just can’t seam to find out where this connector goes, it comes out the main loom from the back of the engine, it hangs around the gearbox area I thought it went onto the gearbox but there nothing there for it any thoughts?

What's not working about the car ?

It’s the same wiring loom that was on the engine I just can’t seem to find out where this connector goes

 You transferred the original loom to the 'new' engine? , or it's the same loom on both engines?
If it's the same loom on both where did it go on the old engine?

I have a red and yellow connector by the starter end of the gearbox that is unused on my 16V 1.2 A few people have wondered about it. It might be for the speedo sensor for cars that do not have ABS.

But that connector is totally different to my one. I will be under the car in the next few days for my alternator so I will check the knock sensor plug

I don't get it, what's the problem, really. You do the swap and can't find a place for a plug/connector?
Where it was plugged before the swap?
Who did the swap? You, personally? Or some "mechanic"? Incompetent one...
Compare both engines visually. Sensors, accessories (AC, hydraulic power steering if you have one or donor car had) etc.
What's the problem with the car? Does it start or not or what?

Google Images, example search...looks like an A/C clutch connector. Unusual latch placement (on the shorter side, not central tab).

Example engine bay wiring loom/harness, Punto 2 FL 1,2 8V. But we can see the "mystery plug" on the left and knock sensor one the right bottom.

Gearbox speed sensor ("impulsator") is a 3-pin device (so that's not it)...
