Our Ducato had the spare wheel loose in the back when we got it. At the back underneath there is some sort of cage that I assume houses to spare, is this correct? If so, is it easy to refit into it?

Does this query relate to an x244? (Please read sticky re vehicle details at top of Ducato page.)

On an x244 (pre mid 2006) the cage is lowered by turning two bolts (evenly) sited in floor recesses just inside the rear doors. Fiat jack handle has matching hexagon socket at one end. If handle not available, I think that a 14mm socket fits.
 
I can't remember whether this has been mentioned before, but many of your questions might be answered by the vehicle handbook.

I can quite believe you may not have been passed one on for a 2006 vehicle, but the X244 04/05 Handbook available in the Ducato section of downloads (top of the forum page) will mainly be relevant to your vehicle.

It will, for instance, fully describe the spare wheel mechanism.

It would be a good idea to download a copy.
