As I see it, they're just 3 different ways of getting to the same point. After all, the engine doesn't give a stuff whether it's controlled by Emerald, Megasquirt or the GF's brain processes.
Emerald has the advantage of being a respected product with quick availability, good back up and easy set up. But Megasquirt has some advantages too. Price aside, in some respects it is more fully featured than Emerald, it is effectively open source, so anyone who knows assembler can re-write it (and it can probably be parsed into something more friendly, like C), there's a community of people doing stuff with it, improving it, adding modules.
It reminds me a little of the Windows/Linux battle, although, ironically enough, the Megasquirt software runs on Window$ (lowest common denominator) 95!
