According to the Guide, I managed to change the upper gearbox mount on my 2002 Stilo 1.6

It was extremely difficult to do, because of the fourth screw, hidden away, hardly accessible, even after lowering the gearbox like 5-8cm-s. Anyways, it had loosened, so I placed the new mount on, and started reassembling. I tried to tighten these 4 screws as well as humanly possible, and then pushed back up the gearbox and tighten the main nut - totally. I noticed that the gearbox ended up being higher than it used to be - so the main nut is holding the thing up in the air, look here:

The Guide shows the screw is sticking out like 0.5cm, mine is at least 2cm...

Now my problem:
The gearbox is hitting something, and I can hear a quiet knocking noise while changing gear, or just letting off gas at low-mid RPM - how should I check what is hitting what? Should I try to lower the gearbox by loosening the main nut, or maybe I screwed up something serious?
