when you mean aligned in what way? there are if not one but two guide pins that you just push into and then its a matter of turning the screws all around little by little. the only thing you have to watch out is aligning the clutch you have to find a pipe the same size to align the clutch correctly to the shaft.
Did you use a dummy spigot to align the clutch friction plate when reassembling?
If not I suggest you lower the G.Box and do it as the bell-housing will never close to the engine because the spigot shaft will be butting the friction plate.
