I have a Punto 1.2 Active 04 model.

I've noticed that when I press the brake pedal down firmly there is a sort of clicking/clunking noise under where the handbrake is. As I press firmly it clicks each time, a light press, and you can't notice it.

This stops when the handbrake is up, and I'm pressing down the pedal (like tapping it down quite hard).

Does anyone know what this could be?

most likely the handbrake cable is being moved slighty when the rear wheel cylinders operate, i dont think you should be very concerned about it.
whats the handbrake adjustment like? how many clicks do you have too pull it up too hold the car on a slope?
 
I have to pull it up too far for a new car, need to pull it almost to the top, or even at the top.

Maybe room for one more click.
 
The noise is due to slack in the h-brake cables.

Remove the rear ash tray, and trim (3mm allen key needed).

You will see the handbrake cables and an adjusting nut:

push your foot on the brake pedal and adjust the nut by hand untill the noise is gone/ the slack is gone- dont go too far.
