I think automotive fillers have a certain amount of elasticity/flexibility, it is afterall designed to fill car pannels. Best read what it says on the packet. I am sure there are some resin based products that might do the job. It probably will also depend on the depth of the indentation to be filled, and the area needing to be covered.
 
depends what filler you use.polyester filler is flexable.but i would use davids isopon 40.has bits of fibreglass in it.then finish with davids 38.or use easysand.there is also metal based fillers he can use.available from frost automotive.i would give them a call for advice.:)
 
As ppl have already said if the right filler is used it should be alright but if he is using big cuncks of filler there is always a chance that he will slam the door too hard one day and end up with a block of filler on the floor LOL

IMO the best way is to weld a sheet of metal over the recess then use fibreglass and filler to bring it flush with the rest of the bodywork
