What side have you run the RCA's down to the boot, presume your amps in the boot?!?
If you run them on the passabger side there is a load of wires there for the electrics of the car, this is more than likely the cause.
Solution - Run your power cable down the passanger side and the RCA's down the drivers side.

im having this trouble
at the mo i have power on the drivers side, and RCA on passenger side. I have got a ground isolator on the RCA lead for the 6x9's. That helps. Anyway Im having a major crack at it today, cuz drove down to cornwall and the hum got so annoying I didnt use the stereo lol.
havin the seats out, and swapping the leads over. the leads on the passenger sides, for the rear lights definately makes the situation worse.
