General Cleaning the ECU?

Physically I mean, mines filthy! Can I simply just unplug it and use a small brush to get the dirt off without worry about breaking it or messing something up?

Also, does starting the car with the injector light on do any damage?

Yes. Unplug the battery first, leave for an hour, prefably a day before you unplug the cables!!!

Mine starts with the light on, then it goes out

No need for any waiting, just unplug it and get on with polishing it up.
I think all engine lights are on until the car starts, but could be wrong.

ive had my ecu out tons of times, and never had a problem after, the Injector lights will go out before you start just depends if you leave the lights to go out before starting, i always do
