Angry Problems with getting wheels aligned

Hi all

Has anyone come up against any problems when getting their wheel alignment checked after having there car lowered? ive taken my car to a couple of places so far and they're all saying because the car is lowered they cant do a wheel alignment, or rather they can do it but dont know if it'll make any difference.
