Got"EngCtrl Faulty" message and engine light but Torque Lite doesn't show OBD codes

Help please.
Multipla 1.9JTD, 2001, 161,000 miles.
Linked to another of my posts, when the pipe from the exhaust manifold to heat exchanger disappeared during a journey after about 70 miles I eventually got the "Eng Ctrl Faulty - contact garage" message and the engine light came on. As I can't source a replacement pipe I have blanked off the exhaust manifold pipe outlet + the heat exchanger inlet + the EGR valve. However every time I start the engine the message comes up and the engine light stays on. Yesterday I tested the blanking mods on a 20 mile run and the message came on again at start up then all was OK until I reached 80mph then the "Eng Ctrl Faulty" message came on with a beep. The car seems to run smoothly.
I want to cancel the message to determine if it is historic or a fault is still present however when I used my OBD2 Bluetooth with Torque Lite analysis no faults showed even though the message and light were still on in the car.
So, how can I cancel the message & engine light, do I need to use a different analysis software or is this something I need to pay the garage £50 for a two minutes reset.
Comments on the long term viability of my mod are also welcome.
Cheers

Could be un-related to the blanking of the pipe connection points.

A low battery voltage, or dodgy earth can throw up spurious messages.

Another possibility is a Turbo fault.
Several members on here have reported this sort of thing as I recall, with the message coming up at around 3000rpm (80-ish in top).

My first Multi did it regularly, it died before I found out what was up.

My old multi did the 3k bleep. Came up as overboost on the diagnostic machine. Sadly broke the timing belt before I could rectify the problem

Disconnect the Battery for 1 hr then try, I did this after spraying EGR Valve Cleaner into Air Intake, whilst doing so Engine cut out and on restart ,Engine Control Unit faulty and Warning Light showed on dash. I disconnected the battery for 1 hr and now all ok. I also blanked off EGR Valve and now engine is much more responsive.
